You're not forced to use classic controls with a gamepad, unless it's a shi††y one like a Sidewinder, which looks like it was designed for a Mega Drive emulator! A PS2 controller via a USB connector, or a similar USB controller like a Logitech Dual Action, is fine in GTA3 whether it's in standard or classic mode.
